My L1B extension got denied just two days back. My I-94 is valid till March 29, 2013. If my company agrees to file L1A and files it before march 29th, can I stay in country till the time L1a is under process?

Yes, you can stay as long as L-1A COS is filed prior to I-94 expiration date. You can do so for at most 240 days beyond I-94 expiration date or COS denial date (whichever is earlier).
