I filed H1B amendment in US and travelled to new location.how the salary will affect as my amendment filed in non premium and waiting for USCIS decision.

Till amendment is approved. Whether I’ll get the old location based salary or new location LCA salary.

well, it depends on how your employer is planning to manage. In general based on that only he would issue the pay check and W2. Check with your employer only.
